Upgrading from 2 colum to 3 column

    I currently have Cutline 2 column installed, but I want to upgrade to 2 column right instead. I've made several modifications to my theme's files so far. Which files can I leave alone and which ones do I need to overwrite?
    I'm assuming I'll have to replace index.php, header.php, footer.php, but what about the others?
